There are 2 ways you can fix this.
1. Upon Startup, hold "apple" key, option key, "P" and "R"
Hold them until you hear it chime 3 times then release. This will reset the parameters, and do the apple version of a defrag, only takes about 5 mins though.
2. Start up and hold "shfit" key. Hold until apple logo and spinning wheel show up, then release. It will perform a mini "permission repair" Once Mac has booted up fully. Restart.
This should solve your problems.
